No one would propose that they could. However my own notion of things is that Charis isn't going to want to be accepting any unneccessary military or naval commitments.
If the Trelheim pirates started becoming too big a nuisance by raiding EOC shipping, they could send in a squadron to burn out some waterfronts like Haarahd did for that Raven Lord and Cayleb did at Feryad.
But the thing to remember is that the EOC did not come into existence because Cayleb wanted to rule the world. The motive was self defense as they worked at putting together a union of peoples strong enough to withstand the storm unleashed by the G-4. Cayleb and Sharleyan prefer covenantal arrangements to conquest. I don't see that changing with the end of the war.

Word! And where they can't manage simple covenants, they'll make do with military applications to make the covenant look better (and particularly, to break the military hold that
enemies have that make covenants impossible), or a military solution with conduct and under terms to make the future covenant doable, as in Corisande. I doubt that Siddarmark's expansion has been or will be all that different that way.
Does Trellheim need occupation? Would it make a fine, accepting addition to the Empire if not for the Church's hold over it? I doubt it on both counts. If it turns out either answer is or becomes yes, then the Empire may move in, and whatever makes that answer positive will be the "excuse".
If they just pose a problem with harbors, then the harbors can get burned and the problem solved. People do learn that way, even Desnairians eventually. Armies are trickier, but at least with Trellheim that's not a concern.
