I have thought that it would be amusing to see an encounter between Schueler (ancestor of the Wylsynns) and Clyntahn. I don't think Clyntahn would enjoy the encounter.
As for the idea that the Safehold Church knows that Archangels can be fallible and might "argue" with the Archangels, while some like Clyntahn might "openly disagree", IMO the majority of the Safehold Clergy would believe that the Archangels came from God and God was not happy with them.
In addition, as has been mentioned, the text evidence in OAR is that Archangels have high-tech weapons so they'd be able to "make examples" of some of the clergy.
While Clyntahn isn't likely to accept their authority, I doubt that he'd have much support from the rank and file members of the Inquisition.
If he's lucky, the Archangels would just kill him.
