That strikes me that Kohdy does not have significant knowledge of the real nature of what was happening on Safehold.
NEATs are educational devices, not wholesale brainwashing machines. They provide information, but given that the source of information is a "demon", Kohdy has no way to verify that what's downloaded into his brain is true.
But he does now possess that information, and he can start drawing connections between that information and current events that puts a whole different spin on those events. Hence his growing doubts.
