Aivah believes that Kody's reputation was changed after all the Adams and Eves had died off -- no text evidence (so far) about Kody being also dead at the time of the 're-write'

It was likely a situation where he felt he had to put his "treasonous" thoughts into writing for his own sanity but didn't want the Command Crew to "hear" about his treasonous thoughts.
If he had written his treasonous thoughts in Safehold English, anybody who saw his writings would have reported them.
As it was, nobody could understand it so nobody thought to report it to the Command Crew.
That is an interpretation that I find reasonable in some aspects but not in many others. The point we are talking about is after the WAtF and most of the command crew were radioactive dust. We don't have textev as to who was in charge and making the decisions.
Writing for his own benefit or sanity is a stretch when it appears he was writing for others in English. Why leave the writings at all?
Khody seemed rather sane and dedicated to the enjoyment of life. He also seemed to be an individual that by reputation, action and ability was not one to fear retribution in his lifetime. Only some time after death was his history removed from record. It seems to me he was feared by the administation of the Church not the other way around.
RFC will give us more at a later date but I expect Khody wandered widely and was not in the control of the Early Church.
I have a few thoughts about this. (Okay, I admit it is becoming my hobbyhorse.)
First.
Diaries are mostly kept for the writers own need to order his/her thoughts. To aid one’s memory and are mostly not intended to be read by anyone else. They are intended for private use only.
Second.
In the unlucky event his diary fell in the hands of somebody else, his most private thoughts should stay private. Writing in a code only he could decipher.
Third.
He probably did not realize the power of a big AI computer with the complete Terran library at its disposal. That makes it a possibility that he was reeducated with a NEAT, learned Spanish on a whim, but did not possess the integrated knowledge one gets from living in a culture.
Fourth.
I think most people keep writing in their diaries until the end. I think St. Cody stopped writing in his diary because he died.
Fifth.
The last eight month in the diary are completely in Spanish. It was not going good for his side in the war.
Sixth.
Remember Tsjechov’s gun. The Schueler in the hologram is a completely different person from the one that wrote the book of Schueler. Cody is not the only one who’s history is rewritten.
And last but not least.
A war’s history is (re)written by the winners of the war.
