That was the question after Storm from the Shadows but after Cauldron of Ghosts that idea is getting a little threadbare. As I mentioned up thread I still haven't gotten back to Cauldron of Ghosts yet in my latest re-read but I recall it reading like she was quite aware of her roll in the Onion regardless of if she is fully inside.
I think you are misremembering CoG. Audrey knows she is inside the Onion, but she realizes in CoG that she is not as far into the Onion as she thought. She certainly doesn't know about the nanotech. As I recall, she also has not heard the name "Mesan Alignment" except from Manticore.
