I've noticed that "system damaging" missiles frequently just fly right through your sidewalls and damage their respective systems. Even when the sidewalls are charged and up. What gives?

Sidewalls block 40%, 60% and 90% of all incoming missiles depending on whether you're using a Destroyer, Light Cruiser or Heavy Cruiser, respectively. A missile that is not blocked does not affect the sidewall strength, unless it is capable of damaging the sidewall system. Enemy sidewall effectiveness varies with each individual ship.

Just as in-universe, bigger ships have more effective sidewalls.
