One thing I don't get is how the level booster stack in terms of max power capacity. For example, the cap on a Level 3 + Level 4 booster is actually higher than for 2 Level 4s. Is this a bug, or is this in for game balance reasons - more max power in exchange for using up another slot?

I'm not quite sure what you're seeing; I'm a bit confused by what you said.

When you say "Level 3 + Level 4 booster", do you mean the White "Level Booster" component, one upgraded to level 3 and one upgrade to level 4?
Or do you mean a Blue "Level Booster III" and a Purple "Prototype Z-RZ Booster" (at some unspecified level)?

If it's the former:
My notes say that component upgraded to level 3 should provide 9,000 system power, and another at level 4 would provide an additional 10,500 system power; for a total of 19,500.
But two at level 4 would produce 21,000 system power; more that one at 3 and one at 4...

I mean, 2 non-upgraded copies of that particular component happen to produce more power that 1 fully upgraded version. But that's not true for the higher rarity system boosters which can also be upgraded more times. For example even the (Green) Level Booster II starts out at level 2, providing 8,000 system power, but goes up to level 6 where it provides 25,000 system power.
